I even found reference in the manual for the R6 that the battery ships not fully charged and to charge before first use. I'm not going to sweat it.
I think I'm good. The body and all included accessories appear 100% new, no surface wear or anything. I've got a matching body, box, receipt, etc all showing the same serial.

You're probably fine. My R6 had enough juice to power on and mess with the menus, but was pretty low. 20-30% maybe. I would guess they charge them to 40% (which is supposedly a sweet spot for battery storage) at the factory. But they do discharge themselves over time.
Here's what happened with my first attempt at sending an offer to GT for a Zeiss lens: I received two responses that said the item was in stock and ready to ship ... the prices were both higher than MSRP + tax.
