I shot a bunch of CR2 files with my new 5DM2 over the weekend. Aperture 2 transferred them to the library via a card reader without any trouble, but it won't open any of the files - I see them in the preview window, but they won't open in the viewer; I just get the red box that says "unsupported file format".
I have the latest updates for Aperture 2 which say they support CR2 files. My system has the appropriate operating system, plenty of RAM and hard drive space. I don't think it's a hardware problem.
I noticed after downloading the images that my camera wasn't updated to the latest firmware so I did an update this morning - that might be the problem (I will shoot some test images tonight) - but it seems like CR2 should be CR2....
Okay - so this puts me squarely in the camp of people who have learned (yet again, in my case) that RTFM is probably a good idea. I was shooting sRAW - thanks to Mick for the tip.
If you are having issues with the unsupported file the ntry to rebuild the database. It could take a while but sometimes it does go corrupt. It has happened to me a couple of times.
The only files I have in sRAW are the ones my best friend (a pro photog) took with his 5D2.......900 files....

Yes, some of us find surprises at inconvenient times....this doesn't help me on my mac, but at least he can/did convert them for me with the wonderful program BreezeBrowser....
I have this problem with my 50D and Photoshop CS2. So, now I convert all my images to .DNG with Adobe's DNG converter. It's an extra step which is a bit of a hassle, but there are some advantages.
