Tubes should always be attached to the camera, not between a TC and lens. TC's have optical elecments and are designed for light coming in from lenses with a given range of dispersion.
That said, I have used my Kenko AF tubes in conjuction with my 70-200 and my TC17E and it preserved VR and AF (not that it mattered as I turned both off anyway). The setup was D70s--Kenko tube--TC--lens on a tripod attached to tripod leg of the lens.
