PS
I can tell you that every single other person who replies will say 5D. Just to save you some time

On a somewhat selfish note, I may have one for sale after Christmas if you're interested and not in a hurry....

5D

However 1DMkII will have faster FPS, way better focusing, weather sealed, much more rugged and the vertical grip is included. Would you trade those features for high ISO noise performance?

BTW the FF goodness of the 5D has some special mojo / magic that crop cameras do not have.

5D no contest, true about weather sealing and all that, however 5D is the better choice for high iso

I have both bodies... the 5D has much lower noise and I find sometimes I have a really difficult time removing the noise from the mkII at 3200.

Here are a couple of shots so you can judge for yourself.

5D at 1250 iso

I haven't used a 1DII, but do use a 5d for weddings. I shoot tons of photos at 1600 and never have a problem. You can even shoot at 3200 if you get the exposure and focus correct.

Definitely a 5D. This is coming from an owner of a 40D as well.

I just miss the FPS for sports.

5D wins overwhelmingly it seems. (in terms of iso)

It is decided, i will put another 5D in the bag.
