I am using the Voigtlander 40mm for Nikon mount, I can focus by twisting the focusing ring or often I eyeball the distance and focus by using the distance scale and twisting focusing ring to that distance. Does using both methods for focusing ring about right with those who use manual lenses?

It depends on what aperture you are using. If you are shooting wide open aperture then the area in focus is quite shallow, if you misjudge the distance slightly the area you thought was to be in focus is out of focus.
If you use a smaller aperture more area will be in focus and s a misjudgement may not be a problem as the area of focus is larger.
If you've got a good distance scale on your lens, you can always use the hyperfocal technique to match your selected aperture for maximum Depth Of Field.
I am doing this with my Zuiko 24mm and it makes an awesome point and shoot situation from 6 ft to infinity @ f8.
