I'm assuming it will. I wrote down all of my AF adjustments and then reset them to 0. I'm under the assumption that they will need re calibrating anyhow, so I plan on re doing mine. But I do have all the old #'s in case. Not fun..... 9 lenses and a 1.4 that adds 4 more lens adjustments.
Mark Peters: Is your mk3 pre dot, blue or yellow. Wondering about the replacement of the box assembly?

Yes, usually you'll need to redo the micro adj.
As an aside, since my 1DMKIII is in boxed awaiting pickup for two days already, I've since discovered how sharp my 1DMKIIn is with my fav 80~200mL and NO mico adj.
I just made an appointment with my local service center for Monday. I'll bring my 1DsIII in the morning and can pick it up again in the afternoon.
They even offered me to bring my lenses and they will calibrate my camera to all of them (11 total) using the MA.

Well I'd hope that if they actually do the calibration of the body and the lenses (to a known target), then the MA should not be used but rather have a perfect 0 value. But what do I know.

You could be right about that, I'm going to ask them when I bring the gear.
Just got mine back from Canon.... Need to test the AF yet but noticed this..
With the new FW 1.2.5, the joystick try's to achieve focus when pressed again , this was fixed in the last version of FW 1.2.3, now its back again in 1.2.5, when you tap your Joystick to switch from lets say "single" focus point to "ALL" focus point, the lens try's to activate AF. this sucked in previous older versions of FW "they fixed it", guess what?... now its back to focusing when the joystick is pressed.
Unless they have some good reason for re-introducing that behaviour it doesn't tell me anything good about Canon's software configuration management...

I forgot to mention I have my old settings, including MA's, saved to a card. When I plug those settings back in, will the MA's be off?

Are you sure you don't just need to change it in CFn something...

They may be "off" because they will be the same. MAs are stored on the card. So if a lens used to need +10 it may now need a different value, due to service, but the camera will still remember +10.
I always re-load my settings after a service visit, and re-do MA. The custom functions always get screwed up and I am tired of doing everything manually / from memory, as usually I fail to catch everything.
Got my 1D3 back tonight 2 day Fedex, though they screwed up my address, even though they have it on record correctly, so I had to go pick it up.
All mine said was: A"ll adjustments and corresponding testing have been completed to Canon factory standards. Firmware was updated to the latest version."
Though I had updated to 1.25 before I sent it in.
Will take it for a spin Saturday and report anything that might be of interest.

I had only one hour of sunlight this evening after work, but 50L@f2 (yes I still have it ) servo mode outer focusing points, there was a HUGE difference with my 1Ds3 in AF consistency. There was also absolutely no hunting.
Of course the camera came with clock reset, all CFs reset, and what's worse handstrap removed. Now for those of you who use the handstrap, you know how much fun it's to install...
My 50L also required a different MA - from +5 to +2.
