I can use auto flash with any lens, including my old manual focus Minolta SR mount lenses on a dumb adapter. My Sony flash doesn't care at all what the aperture is. Why would it? It can meter light on anything and it adjusts ISO and SS based on the amount of light sensed. Now, the flash might have an issue, but aperture is totally an unnecessary detail.
I find that for my tastes, I set flash compensation to -1 to -2 and this fixes my overexposure issues.

Oh, I see what you afe talking about. Its simply Auto mode for flash. Fill flash is TTL. And none of my AF lenses have Auto as an option except for in P.

Your TTL flash doesn't care what aperture you set. It simply adjusts the intensity/duration of the flash pulse to get the correct exposure reaching the sensor according to your camera's metering system. It doesn't matter if it's a fully electronic Sony lens or an ancient screw-mount stop-down metering Pentax lens, it all works the same way.
If you set your camera in A mode (for TTL flash or anything else), you are essentially telling it you don't care what the shutter speed is.

No worroes. The A flash mode is a hold over from when there was a pop-up flash. It is where the camera meters and then chooses whether or not to fire the flash. I had to go back ro Gary Freidman's excellent ebook on it.
