I did it at multiple zooms for a zoom lens. For example, the 70-200 is a 3x zoom so I did the analysis every 1x at 70, 135 and 200mm. In all cases, it said 0
But I would just take the average of the suggested values. For my 24-105, it was -3, -4, 4, -5 and so I set it to -4.

I don't think you can do it with Sigma lenses. I tried two sigma lenses and it didn't work. My Sigma 50 macro, it belived was a Canon 50 macro
Maybe the case. This is contrary to what he says in the Reiken website though. Oh well, my Sigma has never missed focus so I will just keep it at 0 as usual.

Hi everyone, I too want to do some MFA on my 1D III with my 70-200 2.8 II and 100-400 and wanted to ask if it should be done at the short or long end of the zoom. Have searchrd for answers but have found nothing. Thanks for any input.
I do my MA at the long end since I tend to use my zoom more at the longer settings.

I'm getting set up to AFMA my new 1DX and I noticed that it allows two AFMA settings for each zoom lens; wide (W) and telephoto (T). Of course, this could be ultra-wide to wide, and telephoto to super-telephoto, but I get the drift.
This increases the amount of effort to get it done, but it does solve one of the commonly anticipated problems - you don't have to pick just one focal length.

Ok, folks, I finally broke down and bought FoCal Pro - WOW - what a wonderful tool! I wish I had listened to you guys sooner rather than wasting time adjusting MA on my own...
Anyway, I do have a 2 question regarding the target setup: 1) pre-focus the target and 2) centering the target.
In the target setup step, do I need to manually tune to the best focus or enough for FoCal to give a green check mark? That is, does FoCal re-focus during the MA test?
In the target setup, I noticed that the target isn't always centered between normal and zoomed view. For example, after centering the target, I clicked the "zoom" button and it's now off center. Once I re-center the target and FoCal finds the target (green check mark), clicking on the zoom button again (unzoom) the target is no longer centered. I was able to do automatic MA even with the target off-center. So, the million dollar question is, do I get better AFMA results centering the target in the zoomed or unzoomed view? Or, does it not matter at all! If not, then what's the target setup for? Thanks again, guys!

In target setup, it finds the best focus. I never had to focus my 1D3 for that.
Not sure what is going on w/ your second issue. Maybe your liveview focus box isn't centered so when you zoom in, it's off? You could try centering your box in liveview so it is dead center on your middle AF point, then zoom in should work. FoCal uses target setup to check that the AF point is on the target, and it just shows you the liveview picture to help you adjust things if you are off. It doesn't use the liveview image during the actual focus testing (for automated tests, anyway).
Hope that makes sense. Still on my first cup of tea and the grey cells are still asleep.

Gonemad; if FoCal gives you the green light you are good to go. I have noticed the target to appear off center on my camera as well last time I used it.
I've a question, I'm using the 1DX and have wanted to try a lens with a magnifier. Does anyone know if the camera and FoCal will work with a magnifier and if the camera will store the adjustments to be used automatically when it senses the lens combination?
Best wishes to all.
