I have one of the earlier MK III's and have had the camera back twice. Once just before Christmas of 2007 to have the first focus issue fixed and then again in November of 2008 along with my 70-200 2.8L IS. They blamed my focus issue on a UV haze filter and apparently still tweaked the lens and/or the camera's focus and charged me $190.08. There were two more service notices on the camera in March of 2009 again for focus problems:

Please be advised of two important Service Notices and a firmware update for the EOS 1D Mark III and EOS 1Ds Mark III digital SLR cameras.
1. We have learned that some EOS 1D Mark III and EOS 1Ds Mark III digital SLR cameras have a problem in the accuracy of the AF (auto-focusing). If an AF point other than the center AF point is used, focus may become soft. For more details, please click here.
Free AF accuracy checks and adjustments will be provided for affected products.
2. We have discovered that abnormal mirror operation occurs in some EOS 1D Mark III and EOS 1Ds Mark III digital SLR cameras where the mirror does not operate even if the shutter button is pressed and the following message appears frequently on the camera's LCD monitor, see below. "Err 99 Shooting is not possible. Turn the power switch to <OFF> and <ON> again or re-install the battery."
Free repairs will be provided for affected products.
3. Firmware Update Version 1.2.5 for EOS 1D Mark III and Firmware Update Version 1.1.4 for EOS 1Ds Mark III.
Corrects a phenomenon in which a displayed image becomes pitch-black if it zoomed in on during Live View shooting.
Corrects a phenomenon in which "busy" may continue to appear on the camera if the USB cable is disconnected during USB communication.
Changes the error indications that are displayed on the camera. The error indications are further clarified to make the causes of errors easier to identify, so that adequate support can be provided to our customers.

We have discovered that images taken by some EOS-1D Mark III and EOS-1Ds Mark III digital SLR cameras may exhibit ring-shaped spots. We would like to convey the details and our service policy.
We offer our most sincere apologies to customers using these products who have been inconvenienced by this issue. Going forward, we will spare no effort in our quality management to make sure our customers can use our products with confidence. We hope our efforts will earn your understanding.
Phenomenon
Images taken may exhibit large ring-shaped spots.
Cause
These ring-shaped spots are the images of oil lubricant on the surface of the low pass filter (LPF), which is located in front of the CMOS sensor.
This oil is used inside the Mirror Box to lubricate some of the camera's moving parts. If the oil is applied too liberally when the camera is manufactured, it can become scattered onto the surface of the LPF through normal camera operation.

The image above shows the top of the mirror box when the main mirror is flipped up. The white spots in the red circles are excess lubricant oil.

We ask that customers who are encountering this phenomenon or, who have noticed that oil is visible on the surface of the back side of the mirror, please contact our Customer Support Center. To prevent oil from scattering, which may seriously affect images, our Customer Support Center will arrange free cleaning of the mirror box to affected customers to remove the excess oil.
Oil Lubricant Used in Cameras
Measures are being implemented to control the amount of lubricant applied during manufacture in order to reduce the occurrence of oil spots. However, because this lubricant is required to ensure proper operation of the camera's precision mechanical parts, it is impossible to eliminate all instances of oil scattering. If you require CMOS sensor cleaning, please contact our Customer Support Center.

My camera didn't really show any symptoms that were described in these two notices so I didn't pay much attention. I also did not shoot much at all for over a year as I wound down my first career. Focusing on photography now, I have noticed more focusing issues so proceeded to do my best do tweak the AF micro adjustment for my lenses.
Long story short, the 70-200 2.8L IS needed a slight minus 5 to tweak it. Both my 24-70 2.8L and and 85 1.2L Mk I needed plus 16 and plus 20 respectively. So, I wonder if they did something back in 2008 to match the body and 70-200 and now my other lenses are way off?
