Pixel shift is still limited by the lens, whereas stitching a longer focal length offers potentially much higher (depending on the focal length and the number of shots).

However pixel shift does have some advantages. It is superior when you are focal length limited or magnification limited. It doesn't require a panoramic tripod head, it will never suffer from parallax errors, it requires less manual intervention, and the software processing is easier (no stitching, perspective adjustment or even demosaicing required).
