I have the same problem with the hood on my 100-400 as the OP has. The hood just wants to mount crooked for some reason. I always have to take my time, take it back off and re-mount it very carefully. It's very agrivating but the lens is so nice I'll live with it.

Really? It hasn't been "broken" in yet? What, is it a baseball glove? For the record, I think my 100-400 lens hood is a PITA too. Lamest hood ever made.
I might add I agree with Canon after time they do loosen up. But I hate to get a new lens and this happens and like I said lubricate the threads and it will be smooth action. It doesn't take much and I use a Q tip to apply
I do not understand the meaning of the word 'issue' when used in the OP context.
Other than that, I've never had a problem with 100-400 hoods, and I have owned a few copies. Some hoods are a bit snugger than others, very much like with any Canon lens, and that's about it.

the 400mm 5.6 prime was much ,,,, much easier!

Hard to say without handling your lens/hood, but in my experience quite a few of the hoods don't slide on/off all that easily. My 100-400 isn't necessarily the worst among my lenses, but everything does need to line up just right, and even then it can sometimes be a bit tricky to get the thing to seat right.
I feel like they get better over time, or perhaps you just get better at figuring out just the right way to place and attach it.
