It's related to the camera, as much as to the Kenko TC and the lens. Check page 84 of the 5DIII manual:
"With lenses whose maximum aperture is smaller than f/5.6, AF is not possible during viewfinder shooting...".
That jives with my memory of using the EF 100-400L IS and extenders/TC's. I sold the 100-400 Mk I about nine years ago, but I still have the Teleplus Pro 300 DG 1.4x TC (and 1.4x III, 2x III). Anyway, the 100-400L IS II works fine with the Kenko on my 5DS (manual says AF is OK to f/8), but not on a 6D, which has the same f/5.6 limit for AF as the 5DIII.
An alternative approach is to isolate the camera from the lens (+/- extender). This is an old Alt lens trick. Just set the camera to shoot with no lens attached. You have to use manual focus, but the camera should cooperate.
