Here in lovely Afghanistan have noticed that every now and then my camera a D3 with the upgraded 2.01 firmware, will think that the CF card has no remaining pictures left on it. So my solution so far has been to turn the camera off eject the cards, put them back in and continue shoot. They are SANDISK 133 2GB cards. Has anyone had a similar experience? Is it the card or the camera? I don't really want to send the camera back from here if I can help it.
seems like a cardproblem to me. What about a double in-camera format? This might solve the problem. Further: always format a card after transfering files to your pc, do not just delete the files.
I have had this only once with my D3 - with a card formerly used in another camera (D200). After a format in The Machine problem was solved and never showed up again!
The cards are formated in camera before each use. I've got some lexars I'll have to see if swithing the cards between cameras solves the problem. Hope it's just the cards.
Believe it or not you are not the only person to have this problem, it seems to have begun with the latest versions of firmware.
I know this is a crazy question but did it happen to occur when you had the 50mm 1.4 lens on the camera. I know, what does a lens have to do with a CF card, but a number of people have reported that to be an issue with firmware after 2.0. There is no resolution for this problem other than going back to firmware level 2.0 and see if it fixes the problem. I have had it happen with that lens on the camera and so have a group of people over at the Nikonian forum. It's is crazy as hell but it is a computer/camera isn't it.
Also put the card into your PC and double check that you do not have a hidden "recycle bin". The D3 cannot see that file and it can cause problems with available capacity calculations on the card.

I have had the exact same problem today. Brand New D3, using 50mm AFD 1.4 lens. Firmware v2.01, Sandisk Extreme III 12Gb card. No hidden recycle bins that I could see, but I reformatted before reading about that. Strangest thing I have seen on a high end DSLR for a while.
I've had the same issue with multiple lenses and I have not updated the firm-ware. I use the same work around method as you... turn it off, remove and re-install cards... No real pattern to when it happens. Sandisk Extreme III cards. happened on 2 different cards so far.
Nikon support replied that my Sandisk Extreme III 12 Gb was not supported. If you have the bug and are using one of the cards on the supported list on web site below please reply.
I have firmware 2.0 (I have been reticent to be first updating after earlier issues with firmware updates). Usually use Sandisk Extreme III CF cards.
I normally delete images from the card in the computer and notice that my IMac can leave files on card. (Trashes etc) Transferring card to a Windows machine usually reveals these and allows for their deletion. This issue has resulted in a few times when a card has been shown to be full, after IMac deletion. Could your issues have a similar cause?
Incidentally went passed 10k without any issues whatsoever, although it made me realise I needed to amend file naming to cover the issues arising from starting again at 0001.
Occasionally use a (unapproved) Kingston 16Gb card - no problems!

I have about 15 cards I have used in multiple camera, moving the card from one camera to the other, never ever formatted a card in camera, always deleted the files on the PC, and after about 100.000 pics in 4 years, I never had a problem... in other words, I doubt the formatting is that critical... if it is a problem there must be another special cause...

Here in the US they are giving away 2Gb CFs. I have found that the 16Gb 300x Transcend (rates very high on the Rob Galbraith CF survey) suck out images fast(er) from my D3 buffer.
