I took some extra exposures at a faster speed to make sure I had detail in the water, but I didn't take any slower ones. Since I had shot three images of each for focus blending, I merged them into a smart object and averaged them to fake a longer exposure on the water.

Yeah I have learned that too about bracketing shutter speeds. I usually try to always take a shot down in the 1 sec range as I am doing my shooting even though I rarely ever like the look from that long of an exposure. But sometimes if the water is moving faster then normal, sometimes a longer then expected shutter speed is needed. It's kind of like when I am shooting landscapes with the sky, I usually end up bracketing (if you will) with the polarizer. 3 shots, one at max setting, one at a middle setting and one at minimum. Just because in the field it's often really difficult to tell by the small 3" display what I will like best. It's just better to bracket the looks, and decide back at home which shot to work from.
Did you try using a Median Blend to smooth out the water with multiple shots? That can work to create a longer shutter speed look.
