You can always (carefully) file the filter to fit.
I did that with a IR filter to use with an old 300 2.8 manual focus lens in the drop in filter holder. Some filters are cheap enough that you can buy a couple if needed.
Since there wouldn't be much to file down, it is very tempting but I still have time to return this filter...

I recommend you stay with high quality solid ND filters rather than trying to get a vari ND that will fit. You can either get an extra screw in holder to change fast, or just un screw the filter to change it.
B+W makes both single coated and multi coated solid ND filters, and I think the extra money is worth it for multi coated for this application. Internal reflections can occur between the sensor and any flat surface in the lens chain, and multi coated will minimize the chances.
Below is a link to one density of B+W multi coated. The B+W are made of brass, and thus should not easily get stuck in the aluminum threads of the Canon 52mm screw in holder.

The main reason for me to have a vari ND filter is to have just one filter without adding additional cost of another filter and holder. At the moment, I can't decide which filter will work best in the long run. 3 stop, 6 stop, 8 stop? and vari ND filter would solve this issue perfectly...
