Trying to shoot a HDR timelapse with 3 second intervals. So far have had no luck. Have even tried using the MagicLantern firmware hack which has a built in intervalometer and even a HDR mode, but I cannot achieve 3 consecutive AEB shots with one 'shutter press'.

You need to have the shoot mode set to continuous shooting, not single shooting. Then, if you hold the shutter buttion down, you will get the AEB sequence quickly like you want it, and then shooting will stop.

If I get you right: you want to AEB 3 shots, then pause 3 seconds, than AEB 3 shots again, and so on ?
You need a wired remote, and:
1. set the camera in AEB mode
2. set the camera for continuous shooting
3. set the remote to "keep pressing the shoot button for 2 seconds (bulb)"
4. then pause for 3 seconds and then again keep pressing the button for two seconds" etc.
The reason for 3 is to take all 3 AEB shots in one move; 1 second might not be enough because of 5D2 frame rate.

I just did a test with my TC-80N3 and 5DII (vanilla FW), with the camera set as Roland and ciprian described (AEB set -1,0,+1), continuous shooting. I set my TC-80N3 to interval shooting at 3 sec., and push the button once (not in "bulb" lock-down mode). The camera takes the AEB set of three imagers about every six seconds, with only a single, initial, push of the TC-80N3 shutter button. The fastest I can get (with the camera in manual mode at 1/125 sec shutter), is about four seconds between each group of three AEB shots (i.e. time between last shot of previous set and first shot of next set). Clearly, there's something else going on with respect to interval timing, but if you can live with four seconds between AEB sets, then this approach should do it.

P.S. I'm shooting RAW and smallfine jpeg. The write-to-card light stays on for about two seconds after shooting a set of three AEB images. Maybe this is causing a delay in the intervalometer control.

Yeah, I would also think that the TC-80N3 is the most easy and plain solution.

have done some further tests using ML and I think its possible to achieve what I want. I believe that
a) you need to set continuous mode to 'on'
b) you need to use ML's own HDR bracketing mode which overrides the AEB setting you may have set.
Also testing is needed to ensure shots aren't skipped because of the additional delay in saving to disk(CF card)
ie you can't use AEB with 1 second exposures and 3 second intervals.
By default ML changes shutter speed to adjust for exposure but you can change to an ISO option to force ML to adjust ISO instead.
Also, enabling Live view before going into the ML menu and activating the intervalometer means you will avoid mirror flip and additional shake.

The shortest interval I can get with the TC-80N3 method described above is about 4 sec between last image of previous set and first image of next set, with the TC-80N3 set to a 1 sec. interval.
I guess that makes sense, figuring there is a camera-imposed interval of three seconds, followed by the one second interval on the TC-80N3. That jives with the six second interval that I get with a three second interval set on the remote.

I use a Phottix wired remote (TC-80N3 functional replica) and I can get 3 sec. between AEB sets: I set the Interval Timer to 1 sec and the Long-Exposure Timer to 2 sec (camera is set to continuous shooting).
