To prepare/refresh a memory card, do you delete old files or format?
What is the difference. Is there any advantage of one of these two ways?

Format is the way to go.

Faster, simpler, less lifetime stress on the card.

When you format (simple formatting), you re-write the on-card 'directory structure'
w/ a new pristine directory. So, even though the pictures are still technically on the
card, the card doesn't know it and happily over-writes it.

Deleting is sorta similar and erases the directory entry for each and every image.

Only in rare cases do people bother w/ 'advanced' formatting which can actually write all zeros or random garbage to the card (so the images cannot be recovered)

FWIW, sometimes Nikon will tell you to format in the computer... but not always

be sure you format the card in the camera you actually shoot, otherwise you will be confused.

If one shoots with 3 cameras typically in the field, how is that less confusing of which card to use
Since I format cards in computer I just use whichever card in any camera as they fill. I also avoid the dreaded possibility of re-using a full card and missing a shot.

Isn't there an issue with file numbering if you format a card in one camera and use it in a different camera?

It depends on the manufacturer and model. Formatting in a computer solves that.
