I had them both briefly, before I sold my Mark II. In that time I was able to establish that the Mark III was slightly better on the 100-400II, but only at 100 percent resolution, looking intently for the very slightest of differences.
I upgraded to the Mark III solely for future IQ with prime lenses I hope to acquire. I'd have sold the Mark III if I was going to permanently stay with just the 100-400II, as I'd have pocketed $500 more.
The difference was so slight that I was never sure it was my imagination. To tell the difference, I had to lock down the camera to a support beam on my house to get adequate steadiness, and to shoot a few hundred yards away to exaggerate the need for resolution. At that distance, even good environmental conditions come into play and make differences difficult to tell without looking at many shots. I wasted a couple hours on it.
The upshot is that they're largely the same for that lens. But the III is more future proofed for later lens acquisition.
