The new macbook has USB C running USB 3.1 gen 1 (5gbps data rate) which is half of USB 3.1 gen 2 (10gbps). Further, it sounds like the implementation of thunderbolt 3 over a standard USB C cable will still require that the motherboard have the (currently not released) Alpine Ridge controller for thunderbolt 3.
An easier way of thinking about this is that not all mini-display port ports output thunderbolt, but all thunderbolt ports can output display port through a mini-display port connector. Similarly, the new USB C ports can only support USB protocols, but the new thunderbolt 3 ports can output to a typical USB C cable and thunderbolt 3 connectors. The difference is that thunderbolt 3 can operate over standard USB C cables that don't have the active processing that current thunderbolt cables have BUT if you want to have decreased latencies that thunderbolt can provide, you can still buy (more expensive) active cables.
