A quick google throws up a number for the typical magnetisation field needed to flip a bit: 1000 Oersteds. My magnetism theory is rather rusty, but i think that means a local flux density of 1 Tesla or more is needed. Larger Neodymium magnets do give 1T or more at short distances, so with a large magnet it might well be possible to corrupt the HDD. I think you'd need a fairly big one though (1/2" or bigger), as the hard drive case will provide some shielding and also limit how close you can get the magnet to the hard disk platters. Looking at the Magmods, they seem to have pretty small magnets, so you are probably safe.
