I store them in various places- front and rear pants pocket, jacket pockets, and camera bag, which can make the item diffcult to locate when I need to replace the cap. It also contributes to the lint on my lenses, but the protection they afford is more important. I once saw a product many years ago that was a "flip-up" cap- it screwed into the lens, and with a built-in release, the cap would flip up via a hinge. Yes, it probably would be regarded as too nerdy for many photographers, but it would seem to be convenient. If you are frequently using screw-in filters, or lens hoods, that would be inconvenient.
