Get to Brooklyn Bridge Park at some point and head to the area between the Brooklyn and Manhattan Bridges. There's an area with rocks right off the water that many photogs shoot from.

If you have time to shoot during a sunset, I'd suggest heading to either Brooklyn Bridge park or if you're bye Times Square consider heading to the Top of the Rock to shoot some scenery (costs roughly $20).
As for the gear to bring, unless you plan to capture detailed shots of buildings, cathedrals, etc., I'd leave the 70-200 and 135 at home. The 50L might come in handy in the evening, but isn't as important as the 16-35 and 24-105 will be. Just my $0.02 and other may suggest differently.
